How to Set Up the Paychex API?
Navigate to the Marketplace, search Paychex, and click setup. There are just a few steps in setting up the connection!
- Set Up Connection: Enter your Paychex Client ID
- Sync Type
- Ben Admin: New hires are synced from Paychex to GoCo. Benefit deductions are synced from GoCo to Paychex
- Full HR: All employee, compensation, and benefit data is updated in GoCo. It will be synced from GoCo to Paychex
- Sync Team Members: This will connect to Paychex and fetch all the employees and link them to employees in GoCo using SSNs to match
- Map Data: Map these fields in GoCo to the fields in Paychex
- Deductions (Full HR and Ben Admin)
- Department (Full HR)
- Earning (Full HR)
- Job Title (Full HR)
- Location (Full HR)

What is Synced by the API
New Hires
When a new hire is added in GoCo, their information will be transferred to the “in-progress” section in Paychex. From there, it would need to be manually processed through the new hire flow in Paychex to complete the add. Not all data is synced, so it would be manually included at this stage.
Manual Data Entry:
- State Taxes
- Managers
- Org Code, Labor Code, and Custom Fields
Ongoing Changes
The API also handles updates to existing employee information to ensure data consistency between GoCo and Paychex. This includes:
- Personal Information: Name, Date of Birth (DOB), Social Security Number (SSN), Phone, Address, Email
- Employment Information: Job Title, Work Location, Department, Start Date, Employment Type
- Compensation: Salary Rate, Hourly Rate
- Federal Tax Withholding
- Direct Deposit
- Deductions
What is Not Synced by the API
There are certain data types that the Paychex API does not handle at all. These will be managed separately in Paychex:
- Paystubs
- Time Data: Information regarding employee hours and time tracking
